The typical list for files that you need to merge after you restore your backup image includes a dozen items:
Certificates for program such as Putty and Teraterm
Cygwin home folder and other customarization (actually you can copy the whole Cygwin tree)
All data folders in your User directory
My Documents folder
My Music folder
IE Bookmarks. They are generally in C:\Documents and Settings\your_username\Favorites
Cookies
It is best to copy the whole tree, for example by creating a RAR or 7ZIP archive of it. You can be selective at during the restoration process. Please note that all those files are also available from backuped infected image.
Mail. If you are using Thunderbird this is a folder in C:\Documents and Settings\your_username\Application Data\Thunderbird. Copy the whole folder with all subtrees.
Cookies. Here you can be selective.
Data for programs that store them in Program Files tree or Application Data tree. Among them:
Cygwin profile files and home directory if you use Cygwin
Mozilla settings (if you are using two browsers)
Other program that store their data God knows where.
If the drive is unbootable you can read files by restoring infected image to additional USB drive and booting from your USB drive with the "absolutely clean" copy of windows. You can also use any CD-based Linux distribution like Knoppix.
To automate the process you can also write a script that copies the folders that you are interested in to some predefined location. Cygwin can be used for this purpose.
Another way to automate this process is to use a folder syncronization program. This might be important if you store large amount of music files in you user directory. Typically this is done via network by exporting your C: drive. Total Commander can work over USB (you need special Belkin cable).
